Okay.  Found the jumpers, got them configured to "Latch".  Once again, tried wiring the Powerflash module, this time without powering down the system.  I also stripped the wires back a bit in case too many of the thin wires had broken off the ends and weren't making an adequate connection.  Amazingly, it worked and didn't seem to disable my Code Encryptor. 

Any thoughts about why it worked this time and didn't work before?

No solid thoughts. Theories.  ;D
The units outputs where sensitive to the Powerflashes small DC sensing voltage and you got the wires on the Powerflash reversed from last time.
The Encryptor was not powered down this time. Maybe the Powerflash, on its output, messed up its start up routines.
Moving the jumpers to Latched. Change something besides the output mode.
